[shallowwater] Complete the doxygen documentation

The doxygen documentation for the shallow water part does not work properly, because the modules.txt is not updated. After fixing that, in general the shallowwater doxygen documentation shall be tested.

• Add entry in modules.txt for ShallowWater
• Check that all classes and functions have a docstring
• Document ShallowWaterFlux class
