[multidomain] get correct shape values for embedded average and surface mode

Fixes a bug that led to wrong evaluation of the 1d primary variables in surface and average 1d3d coupling modes when using the box method in 1d. The error is on order h (1d element size) in the worst case and manifests itself in particular when the 1d element size is much larger than the 3d element size.
