[multidomain,cleanup] Do various cleanup, see below.

- removed TODOs in deprecated functions
- add use of shared pointer (in multidomainmodel.hh and multidomainconvergencewriter.hh)
- adapt to nonlinear, common classes
- adjust indentation (which changed due to removal of tabs)
- adapt doxygen docu
