What this MR does / why does DuMux need it: Updates the handbook and adds content

ToDos:

  • Change "3.0" to "3.1"
  • Adapt PhD thesis basics chapter from Johannes to not include anything about mineralization
  • Go through changelog and see if it affects the handbook
  • Check if chapter 5 "structure" mimics the current structure.
  • Write something in subsubsection about VTK files in section 6.6.1
  • Look through open merge requests for 3.1 -> Does it affect the handbook (e.g. examples)
  • Go through handbook and see if anything seems worth to be changed
