[doc][handbook] Adapt handbook text to the fact that reading in grids from vtk files is now possible.

Add the entries for the shallow water model in module.txt.
Ensure that all classes and functions have docstrings.
Document the ShallowWaterFlux class.

UseLATEX.cmake is still used for Dune 2.6.

The resolution of the png was very poor

debug.opts and optim.opts do not exist anymore. This commit adapts the
respective section in the handbook.
